Events, as before, unfold in an alternate future world. Many years have passed since the incident at the Black Mesa facility, and all that time Gordon has been in a cryo-capsule. When the protagonist awakened, he learned that the war against aliens from another dimension had been partially won, but the Alliance forces had taken complete control of the entire planet. 

Gordon will have to join the resistance forces to suppress the tyrannical regime of the Alliance, as well as to fight again against the aliens, who will not abandon their attempts to conquer the Earth.
