Dozens of years have passed since the events of the second part. During this time, humanity managed to stop a large-scale alien invasion, helped by the C.E.L.L. Corporation. After its victory, it seized power in the world and established a tyrannical regime. In addition, a large part of the aliens remained on Earth and plans to take revenge.

The gamer acts as a familiar from the previous parts of the Prophet, who has to stop the corporation and prevent another invasion of the alien race.
